The evolution of pre‐mRNA splicing and its machinery revealed by reduced extremophilic red algae

"The Cyanidiales are a group of mainly thermophilic and acidophilic red algae that flourish near volcanic vents. In C. merolae, Introns are unusual and spliceosomal machinery is drastically reduced, as compared to G. sulphuraria. Divergent spliceosomes in Guillardia theta's mesophilic red alga and the red algal derived plastid, as well as unusually high numbers of unspliced transcripts were found in the mesophilic red alga Porphyridium purpureum and the red algal derived plastid, as well as unusually high amounts of unspliced transcripts. To investigate the evolution of splicing in red algae, we compared C. merolae and G. sulphuraria, investigating splicing rates, intron position, intron sequence properties, and the spliceosome's structure. Our transcriptomic analysis in C. merolae also showed typical eukaryotic splicing in G. sulphuraria, despite the majority transcripts in C. merolae remaining uncutted. Intron positions within their host genes were determined in order to determine patterns of intron loss in red algae. ".

Hybridization Chain Reaction for mRNA Localization in Single Cells from Mouse and Human Cryosections

"In situ hybridization has been a popular method for detecting mRNA expression in whole or tissue sections for more than 50 years. " We present an improved method for V3HCR gene expression analysis using sectioned frozen tissue from mouse and human on microscope slides. V3HCR protocol for cryosectioning, tissue fixation, and processing over a three-month V3HCR protocol are detailed, as well as recommendations for aliquoting and storing V3HCR single-stranded DNA probes and hairpin amplifiers. We found that application of a lipofuscin quencher dye is compatible with V3HCR, in comparison to other methods such as cupric sulfate quenching or Sudan Black B blocking that result in V3HCR signal loss. This adaptation enables the use of V3HCR in situ gene expression analysis in human neuronal populations that are otherwise impossible due to lipofuscin autofluorescence.

A microRNA or messenger RNA point of departure estimates an apical endpoint point of departure in a rat developmental toxicity model

"Traditional developmental toxicology testing procedure investigates fetal apical endpoints in order to determine a point of departure for risk assessment. " Here, the rat ketoconazole endocrine and developmental toxicity model was used to test the assumption that maternal epigenomic and transcriptomic PODs are similar to fetal apical endpoint PODs. Using three methods: a novel individual molecule POD accumulation technique, a first mode device, and a gene set method were used to obtain GD 21 dam liver and placenta miRNA and mRNA PODs. POD values in Fetal apical were 10. 9 mg/kg/day; the lowest value was for fetal resorption. Dam liver miRNA and mRNA POD values were 0. 34 mg/kg/day, and placenta miRNA and mRNA POD values were 2. 53 mg/kg/day, with placenta miRNA and mRNA POD values at 2. 53 mg/kg/day. Deriving a molecular POD from dam liver or placenta was shielded against a fetal apical POD. These results support the conclusion that a molecular POD can be used to predict, or be secure of, a developmental toxicity apical POD.

The IFIT3, PARP9, TAP1, STAT1, and OAS2 have been identified as hub genes, and COAD patients with higher expressions of these genes may be more suitable for mRNA vaccination. The IGF2BP3, DPCR1, HOXD10, TRIM7, and ZIC5 were all considered potential candidates for creating mRNA vaccines against COAD, and patients in IS1 and IS5 subtypes may be more sensitive to mRNA vaccination.
