Abstract: The collection of faecal samples for microbiome analysis in acutely sick patients is logistically difficult, particularly if immediate freezing is required. Chemical stabilization has been shown in studies in healthy/non-hospitalized volunteers that have shown that chemical stability helps in room-temperature storage with similar results to FF samples. To try this in a hospital setting, we compared FF and SF approaches for 17 patients undergoing haematopoietic stem cell transplantation with both 16S rRNA gene and shotgun metagenomic sequencing. The null hypothesis that between-sample variation in FF and SF were similar was not significantly different, and we were unable to reject the null argument that between-sample variation in FF and SF were similar.
